Add logging to application

Logging functionality exists but has not been updated for new versions of MSstats packages. Need to update logging and add back into app. Need to include versioning of R and all MSstats packages used (old versions won't work).

General logging done through R code functionality. Next step is to include MSstats package logging for further debugging.
