chore: Use type-safe project accessors for Dokka dependencies

- Updated `dokka` dependencies in the root `build.gradle.kts` to use type-safe project accessors instead of string-based project paths.
- Refactored references for `:theme:theme-prefs`, `:theme:theme-material`, and `:theme:theme-material3`.
