perf: fast freshness checks, cross-index search, and tantivy 0.27 - #310
Faster freshness checks and updates, end-to-end timing, safer MCP index roots, and cross-index search. Also upgrades tantivy to 0.27 to clear the new zstd advisories that fail cargo deny and cargo audit on master.
Freshness and vera update
Each indexed file gets a metadata stamp (size, mtime, ctime, inode; on Windows LastWriteTime, ChangeTime, volume serial, file index), stored in a new nullable file_hashes.file_stamp column. A matching stamp skips the read; anything else is read and hashed as before.
Stamps are captured before and after the read on the same handle, and are never stored when the file changed during the read, changed within 3 s of the read starting, looks binary, is reStructuredText (includes), or was deferred or failed.
Old indexes gain the column without a rebuild (best-effort, non-blocking backfill during freshness checks; read-only indexes still work). No index format bump.
Discovery walks directories in parallel and skips the binary sniff for files whose stamp matches.
vera update --verify ignores stamps and hashes every file.
--timing: search, grep and structural report index lookup, freshness, setup, search stages, output and the wall-clock total.
MCP index roots: the server and the repo argument resolve the nearest indexed ancestor instead of creating a nested index; auto-indexing refuses / and $HOME.
Cross-index search: vera search "q" --also <dir> (repeatable) and repos on MCP search_code, up to 8 indexes. Per-index rankings are merged by rank with a one-position head start for the primary (scores are not comparable across corpora). JSON adds repo, file_path stays repo-relative, markdown shows absolute paths for extra repos. Never auto-indexes, rejects git scopes, expands --deep queries once, and reports secondary failures as warnings. Single-repo output is byte-identical to master.
Dependencies: tantivy 0.26.2 -> 0.27.0 (zstd 0.13.3 -> 0.14.3, zstd-safe 8.2.0, zstd-sys 2.1.2, lru 0.18.5; drops the lru ignore in deny.toml). Index format and compression are unchanged; an index written by the previous build was searched, grepped and updated by the new build with identical search JSON for 5 queries. Tantivy's new Snowball stemmer stems 12 of 11,213 code words differently (for example "added" -> add instead of ad); release notes suggest vera index . for full consistency.

Checks: fmt, clippy -D warnings, cargo test --workspace (1,700 passed), cargo doc -D warnings, cargo deny, cargo audit, cargo machete. The Windows stamp code was checked against windows-sys 0.61 definitions but not compiled locally; CI's Windows job runs clippy on vera-core, which compiles it.
Speeds up freshness checks during updates and searches, adds cross-index search, and upgrades tantivy to 0.27 to clear zstd advisories.
Records a per-file metadata stamp (size, mtimes, file identity) in a new nullable file_stamps column; unchanged files skip being read for both vera update and stale-index checks. Old indexes gain the column without a rebuild, and vera update --verify ignores stamps to hash every file.
Adds vera search "q" --also <dir> and an MCP repos argument to search up to 8 existing indexes. Per-index rankings are merged by rank with a one-position head start for the primary; deep-search expansion is prepared once from the primary, and an index with no deep hits returns an empty list instead of failing, so other indexes' results are kept. The search-store LRU is sized to the cross-index limit; nothing is ever auto-indexed, and single-repo output stays byte-identical to master.
--timing reports end-to-end phases for search, grep, and structural commands, including index opening measured separately.
MCP servers and repo arguments resolve the nearest indexed ancestor instead of creating a nested index; auto-indexing refuses / and $HOME.
Upgrades tantivy 0.26.2 → 0.27.0 (zstd 0.13.3 → 0.14.3), dropping the lru advisory ignore from deny.toml. Index format is unchanged; the new Snowball stemmer stems 12 words differently, so release notes suggest vera index . for full consistency.

Summary by CodeRabbit
New Features
Search up to eight indexed repositories in one CLI or MCP query, with repository information included in multi-repository results.
Use vera update --verify to hash every file rather than relying on recorded metadata.
Performance
File discovery and incremental updates can skip unnecessary work using parallel processing and file metadata.
Improvements
Timing reports now separate search and output stages for search, grep, and structural commands.
MCP searches can use an existing index from a repository or a directory inside it; MCP does not automatically index filesystem roots or home directories.
…ng broad roots
Move index-root discovery into vera-core and use it for the MCP server
directory and explicit repo arguments, so a server started in (or a repo
naming) a subdirectory reuses the existing index instead of creating a
nested one. Automatic indexing now refuses a filesystem root or the home
directory; explicit vera index still works.
--timing now lists index lookup, freshness check, model setup, index open,
the pipeline stages, and output, and total is the wall time since process
start. The former pipeline total is reported as search.
…lter roots
Measure the 3-second race window from the start of the read, never stamp
content that looks binary (discovery skips the sniff for stamped files),
open the index read-only in the CLI format check so an old schema is not
migrated behind a busy writer, and strip Windows verbatim prefixes before
rewriting absolute path filters for additional repositories.

Walkthrough
The pull request adds multi-index search to the CLI and MCP, including merged results with repository provenance. It also adds file-stamp-based freshness checks, parallel discovery, and --verify to hash every file.

Core retrieval searches up to eight deduplicated indexes concurrently, rewrites repository-specific path filters, reuses deep-search preparation, and merges ranked results with a primary-index advantage. Search timings include index opening.
The CLI accepts repeatable --also roots and merges successful searches. Multi-index output adds repository provenance to JSON and prefixes non-primary paths in text output. Shared timing helpers serve search, grep, and structural commands.
MCP repository resolution and search crates/vera-core/src/indexing/mod.rs, crates/vera-mcp/src/tools/*, docs/mcp.md, skills/vera/references/mcp.md
MCP accepts additional repositories and resolves directories to indexed ancestors. Secondary-index failures produce notices, and multi-index results include repository provenance. Automatic indexing is refused for filesystem and home roots.

Stable reads can produce platform-specific stamps. The metadata store keeps optional stamps with content hashes and supports older schemas. RST files do not retain stamps.
Stamped discovery and freshness classification crates/vera-core/src/discovery/mod.rs, crates/vera-core/src/indexing/freshness.rs, docs/architecture.md, docs/how-it-works.md
Discovery processes files in parallel and can skip content sniffing for eligible matching stamps. Shared classification trusts matching stamps when verification is off and otherwise hashes content.
--verify reaches update classification and forces file reads and hashes. Selected files are reread before parsing, and updates store hashes with stamps.

Explanation
The title "perf: fast freshness checks, cross-index search, and tantivy 0.27" matches the main changes in the changeset. The PR adds metadata-based freshness checks (file stamps in file_stamp.rs, freshness.rs, and update.rs), cross-index search across up to eight indexes (cross_index.rs, search.rs, and the MCP repos option), and the Tantivy bump from 0.26 to 0.27 in Cargo.toml. The title is concise and uses a conventional commit prefix. It names three changes rather than one primary change, which is acceptable because the PR objectives describe all three.

## 1c439190e3de [medium] Keep query-time metadata opens independent of the stamp migration
Location: crates/vera-core/src/storage/metadata.rs:326-326
Claim: A current-format index produced by the previous release cannot be searched when its metadata database is read-only. Such an index lacks `file_stamp`, so this newly unconditional schema migration attempts an ALTER TABLE and propagates the read-only error. Although freshness now uses `open_existing` and tolerates failed stamp backfills, the actual query paths still use `MetadataStore::open`: `open_search_metadata` does so for search/grep/structural queries, and `SearchStores::open` does so again for vector metadata. Thus the optional optimization becomes a mandatory write during a read command, breaking previously usable read-only indexes.
Trigger: Upgrade an index written by the previous release, leave metadata.db read-only (without a file_stamp column), and run a query.
Impact: Search, grep, and structural queries fail against otherwise compatible read-only indexes after upgrading, rather than falling back to content hashing.
Evidence: crates/vera-core/src/storage/metadata.rs:198-206 — MetadataStore::open propagates schema initialization failures.
Evidence: crates/vera-core/src/storage/metadata.rs:955-960 — The new migration requires ALTER TABLE and propagates failure.
Evidence: crates/vera-core/src/retrieval/mod.rs:56-65 — Shared query-time metadata opening still invokes the migrating open method.
Evidence: crates/vera-core/src/retrieval/hybrid.rs:209-216 — SearchStores also opens vector metadata through the migrating method.
Validator's suggested remedy — not a tested patch:
Use the non-migrating read-only `MetadataStore::open_existing` for read-side retrieval opens (`open_search_metadata`, `SearchStores::open`'s vector metadata, the `indexed_files`/`cached_index_meta` cache refreshes, and exact-match paths), keeping the mandatory `ensure_file_stamp_column` migration for writer opens and the best-effort `try_backfill_file_stamps` for freshness. This matches the repo's own documented contract on `open_existing` ("Read-side commands must use this instead of `Self::open`") and lets `file_fingerprints` fall back to content hashing when `file_stamp` is absent.
